It really depends on a number of factors such as
– Cost – It is very cheap to host on Cloud if you have a small team
– Control – to view the log files, dictate when to perform upgrades, site url, etc
– Customisation – one of the major strengths of Atlassian products is that they are extensible
– Expertise – whether there are people to manage and support the solution
– Features – some of the apps on Marketplace are not available for Cloud. So do check it out first
– Integration with other systems – linkage with corporate LDAP, Single Sign On (SSO) solutions
– Performance – it is definitely faster if the server is within your network
